After the 12-issue limited series Crisis on Infinite Earths, DC Comics rebooted the stories of some major characters in an attempt at updating them for contemporary audiences. Frank Miller retold Batman's origin in the storyline Year One from Batman #404-407, which emphasizes a grittier tone in the character. Though the Earth-Two Batman is erased from history, many stories of Batman's Silver Age/Earth-One career (along with an amount of Golden Age ones) remain canonical in the post-Crisis universe, with his origins remaining the same in essence, despite alteration.

However, when Batman then left Jean-Paul alone in charge of the Batman name, the programming kicked in and Jean-Paul soon turned Batman's costume into a grotesque collection of weapons, as Jean-Paul became deadlier and deadlier as Batman (until he finally snapped and killed a bad guy). Part of this absence is captured during Week 30 of the 52 series, which shows Batman fighting his inner demons.[139] Later on in 52, Batman is shown undergoing an intense meditation ritual in Nanda Parbat. This becomes an important part of the regular Batman title, which reveals that Batman is reborn as a more effective crime fighter while undergoing this ritual, having "hunted down and ate" the last traces of fear in his mind.[140][141] At the end of the "Face the Face" story arc, Bruce officially adopts Tim (who had lost both of his parents at various points in the character's history) as his son.[142] The follow-up story arc in Batman, Batman and Son, introduces Damian Wayne, who is Batman's son with Talia al Ghul. Bruce Wayne is attending an evening party where he meets Selina Kyle and his childhood friend and renowned brain surgeon Thomas Elliot, until he receives an alert from Alfred about a child kidnapping from Bane. After a brief fight, Batman is confronted by Lady Shiva who tells him an unknown intruder has used the Lazarus Pit and asks for his assistance in identifying them. Batman rescues the child, but Catwoman steals the ransom money. As Batman swings through Gotham City in pursuit of her, a mysterious villain shoots his grapple line and he falls to the ground, fracturing his skull. He is nearly killed by a group of nearby criminals until he is saved by Catwoman and Batgirl. Catwoman delivers the ransom money to Poison Ivy, who is controlling her through a hypnotic kiss.

Phantom Stranger reveals that the box has nothing to do with the way Superman is acting, angering Wonder Woman, who uses her lasso on him. He states that he does not know what caused Superman's condition, making Wonder Woman state that she is going after Pandora. She asks who wants to join her and the Justice League Dark, and recruits Hawkman, Aquaman, Stargirl, and Zatanna. As Wonder Woman and her group take their leave, Batman states that they should go after Wonder Woman, but the Phantom Stranger says they should talk to Doctor Light to get some answers.
Whilst Claire's condition worsened, Batman tracked Psycho Pirate to Santa Prisca, where he discovered he was being used by Bane as a substitute to Venom. At Amanda Waller's suggestion, Bruce put together a team of supervillains to break into the island and recover the Psycho Pirate. Among the teammates was Catwoman, who was serving a life sentence after apparently killing 127 members of a terrorist organization. During the mission, they recoiled their relationship and, during her last night of freedom, Batman learned that she was actually taking the blame for her friend Holly Robinson. When Bane attacked Gotham to recover Psycho Pirate, he employed the entire Bat-Family and Rogues Gallery, to protect him and Claire long enough to cure her of the Pirate's influence.
Starting with Batman vol. 2, #41, Commissioner James Gordon takes over Bruce's mantle as a new, state-sanctioned, robotic-Batman, debuting in the Free Comic Book Day special comic Divergence. However, Bruce Wayne is soon revealed to be alive, albeit now suffering almost total amnesia of his life as Batman and only remembering his life as Bruce Wayne through what he has learned from Alfred. Bruce Wayne finds happiness and proposes to his girlfriend, Julie Madison, but Mr. Bloom heavily injures Jim Gordon and takes control of Gotham City and threatens to destroy the city by energizing a particle reactor to create a "strange star" to swallow the city. Bruce Wayne discovers the truth that he was Batman and after talking to a stranger who smiles a lot (it is heavily implied that this is the amnesic Joker) he forces Alfred to implant his memories as Batman, but at the cost of his memories as the reborn Bruce Wayne. He returns and helps Jim Gordon defeat Mr. Bloom and shut down the reactor. Gordon gets his job back as the commissioner, and the government Batman project is shut down.[68]
Batman once again becomes a member of the Justice League during Grant Morrison's 1996 relaunch of the series, titled JLA. During this time, Gotham City faces catastrophe in the decade's closing crossover arc.
